The program 2DMatch was developed to find clusters of identical amino acids between two protein sequences which conform to the coiled-coil secondary structure. The input to the program consists of two protein sequences which have been aligned with Matcher The program is useful in predicting cross-reactive epitopes, i.e. sites at which antibodies produced against one protein also bind to the other (conformationally similar) protein.

You can run 2DMatch from this page or download 2dmatch to your machine.

To run 2DMatch, type in or paste your protein sequences in the sequence windows below.
You may change the minimal size of the clusters to be reported, (default is 4).
By choosing "Denatured" instead of the default "Coiled-coil", identical clusters (not necessarily on the outer surface) will also be reported.
Press the Match button and 2DMatch will match your sequences.
